Bradford Council claims the Wakefield City Academies Trust (WCAT) took £2 million of school funds.
The council has accused the collapsed academy chain of moving money out of city schools' reserves and into its centralised accounts.
The trust pulled out of running 21 Yorkshire schools in September, including five in Bradford.
Bradford Council is pursuing the matter with the Department for Education.
